NEW DELHI/BENGALURU, March 15 (Reuters) - India's antitrust body on Friday ordered a probe into Alphabet Inc's Google GOOGL.O in an ongoing dispute with local startups over its in-app billing system, saying the U.S. company implemented its policies in a "discriminatory manner".
Indian startups have been at odds with Google for months over the fee it charges for in-app payments.
The dispute escalated earlier this month after Google removed more than 100 Indian apps from its app store for violations related to billing, though it restored them after the Indian government intervened.
The startups had asked the Competition Commission of India (CCI) to look into the matter and the watchdog on Friday ordered an investigation, saying: "Google is implementing its policies in a discriminatory manner".
The CCI also directed its investigation unit to complete the probe within 60 days.
"We are examining CCI's order initiating the investigation," a Google spokesperson said in an emailed response to Reuters, adding that the company will cooperate with the process "in every way".
The dispute centres on efforts by some Indian startups to stop Google from imposing a fee of 11% to 26% on in-app payments, after the country's antitrust authorities ordered it to dismantle a system of charging 15% to 30% in 2022.
Google denies wrongdoing and says it charges the fee for supporting investments in Google Play app store and the Android mobile operating system, ensuring it distributes it for free.
The CCI has already spent months looking into startups' complaint that Google is not following the earlier antitrust directive that prevents it from taking adverse measures against companies which use alternate billing systems.

The U.S. firm on Friday removed more than 100 Indian apps, including popular ones by Matrimony.com MATI.NS, for not complying with its policy of paying a service fee when in-app payment options other than Google's are used.
"In the spirit of cooperation, we are temporarily reinstating the apps of the developers with appeals pending in the Supreme Court," Google said in a statement.
The decision was taken after a closed-door meeting between Google India head Sanjay Gupta and IT minister Ashwini Vaishnaw, a source familiar with the discussions said.
The app removals sparked criticism from Indian companies, many of which have been at loggerheads with Google for years.
The dispute centres on efforts by some Indian startups to stop Google from imposing a fee of 11%-26% on in-app payments, after the country's antitrust authorities ordered it not to enforce an earlier fee of 15%-30%. The startups have challenged Google's policy in courts, including the Supreme Court, and before the antitrust watchdog.
"We believe that in the coming months, both the start-up community as well as Google would be able to come to a long-term resolution," Vaishnaw told Reuters partner ANI after meeting Google.

Google on Friday removed more than 100 Indian apps, including popular ones by Matrimony.com MATI.NS, for not complying with its policy of paying a service fee when in-app payment options other than Google's are used.
The startups have now taken the issue to Competition Commission of India (CCI). The Commission has already spent months looking into startups' complaint that Google is not following a 2022 antitrust directive that prevents it from taking adverse measures against companies which use alternate billing systems. Google denies wrongdoing.
The Alliance of Digital India Foundation (ADIF) in its March 1 letter to the CCI said Google's decision to remove apps was a "brazen move" which was anti-competitive and the regulator should ask the company to reverse its decision.
Google's move will cause "irreparable harm to the entire market", ADIF said in the letter, which is not public.
Google declined to comment on the letter. ADIF and CCI did not immediately respond to requests for comment.
